CIS territory covers a lot of territory with a lot of piracy problems. Thousands of those ships fighting at the Battle of Coruscant was considered a major force concentration, and correct if I'm wrong but didn't General Greivious need to withdraw essentially all of his major forces out of the Yag'Dhul theatre of operations effectively giving up that territory to the Republic to assemble that fleet? 
Even out of the combat ships a relatively small proportion are likely going to be the bigger front line warships we most often associate with the CIS fleet (Munificent, Recusant, Providence and Lucrehulk classes). 
That's not just combat ships, that sort of number is going to include resupply ships, repair ships, probably a lot of ships meant to support the Droid Army as well. There's a few things to keep in mind with the numbers in the range of 40,000-4,000,000. Maintain a polite, academic style discussion atmosphere.
